It's a known bug, we're working on it, but it may be something that only gets fixed in 3.1, as the problem is very deep seated.

Yes, 3.1 runs on J! 3.x and 2.x.
But note that we've only just started working on this issue, and have decided it's going to take a rewrite of the way we represent joined data in posted form data, and internally. We just started a new branch: of 3.1

... which is where we'll be implementing and testing that stuff. Don't try using that branch yet, as it's not yet functional.
Bottom line, we aren't sure how long this is going to take.
What we are 99.9999% sure of is, we won't be back porting the "fix" into F3.0.
